I'm not sure if you can replace files in the original MPQs...never tried it, not sure why you would really want to and you wouldn't want to mess them up. Files in patch-x.mpqs have priority over the game mpqs.
The unknown files are an artifact of of the MPQ creating program. I don't see them in my MPQs (generated by WinMPQ), so I don't think they are necessary.
